So I have done a anticlockwise flip but the video still shows in the background is there anyway of getting past this?

With timeline marker on a position with the undesired effect, please switch to VFX mode, open the Routing panel and post a screenshot.
It's better to travel well than to arrive...

Unfortunately your screenshots shows the Settings and not the Routing panel. Lightworks has a node based (not layer based) effects engine. The Routing panel is the key to fix undesired effects routing

I understand that you wish getting rid of the background. It appears as if V1 is connected to both, the background (bf) and the foreground (fg) of 3D DVE (or a similar user effect). Disconnect bg an you should be fine.

The DVE can be used to scale and position the green screen overlay. If you need scaling the background too, add a DVE between the video track of the background and bg of the Chromakey.
